Abstract:
We propose a new class of nonlinear equations for modeling the dynamics of the DNA transcription bubble. The equations are derived from first principles, taking into account the double strand structure and the many vibrational modes of the nucleotides. They allow for stable pinned localized solutions, which are consistent with properties of DNA dynamics, transcription termination, minimum bubble size, its stability and energy requirements.
